For example, if I segregated classrooms based on eye color and the brown eyed children had higher average test scores, it would be a giant leap to state that eye color segregation improved the scores for brown eyed children.

I'm no expert on this topic but it appears that the research literature does not support gender segregation by classroom as the determinant for better outcomes.
