Subways and MTA buses both use MTA Metrocard fare systems...it saves them millions of dollars a year.

They also reap a convenience fee on every transaction from allowing their fare to be sold by convenience stores, drug stores and non-aligned regional transit services like Metro-North, PATH and NJ Transit...it would be nicer if that was all covered on a universal fare system. I'd love to be able to get unlimited service from Trenton, NJ (Terminus of NJ Transit) to Springfield, MA (Terminus of Metro-North starting in late 2016, currently New Haven, CT) for a single fare.
